The behaviour you describe is consistent with the application making its
windows "unmanaged". If they don't appear in the WindowList menu, that would
confirm this. FVWM can't "see" unmanaged windows, so can't do anything with
them. Why the app would be doing this, I don't know (very few apps do), but
if it is the case, it can only be fixed in the app.
